I just got back from dinner and all my emails have now appeared. Steve says (in a helpdesk ticket) that they did switch to maildir with this change. However, the missing emails were still going to an mbox file. I don't know if Steve did something while I was away but the email system seems to be working now.

OK spoke too soon. I just tried sending another email from gmail and it is stuck again in the mbox. It looks like sometime around 1.5 hours ago something was done to move the mail from the mbox to the place that pop3 can get the mail (maildir?). But since then emails have been accumulating in the inbox file again

OK, this time Steve got it fixed -- thanks Steve . The problem was apparently SpamAssassin was still putting email in an mbox while everyone else was configured for maildir. The accounts that were having problems must've all been using SpamAssassin?
